Part of the reason Apocalypse survived so long and became so powerful is that he could transfer his essence into another mutant. This also allowed him to gain new abilities, and in X-Men: Apocalypse , he settles on Charles Xavier as his new vessel.
In the finale, he begins this transferrence process on Charles, and since this involves the host taking on Apocalypse's physical appearance, Xavier's hair falls out.
Thankfully, the X-Men arrive in time to stop Apocalypse before the process is complete. But what do I like about it? Not a lot at the moment. Nonetheless, the actor did concede there is one positive to his wincingly-short do. McAvoy is also rocking the shaven look in his next film too as he stars alongside Charlize Theron in Atomic Blonde where he plays a corrupt spy who, in McAvoy's own words, gets his "ass kicked" by Theron.

The scientific reason for Charles' hair loss is never explained. It's likely it has something to do with Apocalypse's mutant powers that manifest themselves in his blue, armored appearance. That remains to be seen, but from what we've seen in the trailers so far, even with his mental issues, Charles Xavier will be an important person in Wolverine's life.
It also looks like he'll be the one who pushes Logan to take Laura, the young girl very much like him, under his wing.
